Man, I don't know. It could be a lot of things. I know I just measured when I extended my push rod from manual to power but if I had to guess, 5/8 seems short to me. If you don't have enough stroke, it sure could prevent you from getting them bled and getting much/any pressure but how much too short would be a big factor.
Did you get all 4 filled and bled at all? Unless you're really short, I would think you should get some pressure. But if you made it way too short, I could see it. I can try to measure mine, but I'm not sure they would be the same anyway.

I don't think your manual brakes should be a concern just because they are manual. I chose manual on my samurai and although admittedly, it hasn't been over about 10mph, I could lock up 42s with manual brakes pretty easily. If you have everything matched correctly, you should be good.
And I do have one concern with your setup (I never took any fluid dynamics classes so take this with a grain of salt). I get that you chose the larger bore master for more fluid to match with the larger fluid capacity of the calipers. That makes sense. My disconnect, is that it is more fluid to push with the same size lever arm (pedal length). The amount of work (you're foot pushing) that is required is in my mind going to be about the same as before, but now with larger tires. I'm not sure you've done anything to improve the stopping power you provide to the calipers (ie. psi @ a given input of work from your foot), but you have upgraded the calipers. Basically, you're stopping should improve only by whatever advantage the larger pad surface of the larger caliper is providing.
I used a longer pedal with my system so the same amount of pressure on the pedal would effectively be increasing the psi. to the caliper (given the same amount of work from my foot as with a shorter pedal).
Summary: If you didn't change your pedal length, I'm not sure you'll have a lot of gains in how hard you have to push to stop other than the increased pad size.
I really hope it works out for you. I'm very curious.

looks good, you need to get some rubbers in the ounts between the steel and aluminum. it will wear a hole in the radiator and cause corrosion (dissimilar metals) also, don't put a lot of pressure on the rad, just enough to hold it.
